Is the GOG version actually a newer "official" version that some mods are incompatible with, is it a bug in the GOG version, is it something else like left over settings that aren't getting wiped with an uninstall, or something else? I also grabbed another random Vanquisher reskin (Cute Vanquisher) to see if it was just that one mod but it works fine in the other one and still doesn't work in the GOG version. Oddly, they trample over each other's settings in the same AppData folder but I get the same behavior whether both are installed or only one is installed.
